With the AMI plug in device, would phone calls still go through the same or would you have to disconnect the AMI and reconnect to the RNSE bluetooth?

Your phone will be connected to two different things. The car/factory BT for telephony (Bluetooth HFP), while the aftermarket device will be connected for "music"/other normal phone audio (Bluetooth A2DP). There's no issue connecting modern phones to more than one BT device; and since they use different profiles (HFP and A2DP), then you're not trying to use both devices at once for audio (which would otherwise be a problem).

The car's telephony BT and RNS-E will still interrupt the AUX/AMI input if you get/make a call so there's no worries there either.
